We are processing CT scans. We get them as mesh. Is it possible to convert them to or save as a STEP object?

It is possible with some coding when you know what is the expected geometry. DGK can fit a patch into mesh around a point (Diff Surface sample). So when structure of the object is known (how many patches, how connected and approximately where) it can be done automatically in many cases.
